It looks like ffmpeg.mk as it is in /trunk is missing a line that loads a critical patch, that oddly enough is already there in the patch directory..
changing line 51 from
FFMPEG_PATCHES=
to
FFMPEG_PATCHES= $(FFMPEG_SOURCE_DIR)/ffmpeg-swscale-headers.patch
seems to do the trick.
