In regards to the FAT32 formatted missing files:
This is on a thumb/flash drive, right? I don't mean to detract from
what you are doing to recover/fix the disk, but if you have access to
a windows system, you may want to try reading the files that way. In
my experience, windows is better able to handle small corruptions to
that file system. Someone else has also said as much on one of the
linux mail-lists I am on, so I do think there is some merit to that.
I would suggest seeing if you can still see your files on a windows
OS. If so, make backups there, then go back to fixing the drive in
linux. It may not work, but it seems worth a try.
