Telling us what application and possibly even what distribution you are using could be useful in giving you some options as to what you can do. What desktop X Window manager you use couldn't hurt either. As all Linux really is is a couple files sitting in /boot and the rest varies considerably from installation to installation.

Depending on circumstances telling us how you installed this application may even matter too so tossing that in cannot hurt.

Nothing starts out complicated, it just gets that way.
