Some thoughts:
-Are the partitions correctly defined in /etc/ftsab for the unbootable
partitions?
-Have you tried booting the partitions from the grub commandline? It
looks like how to do it is on the botom of this page:
https://help.ubuntu.com/community/Grub2#Using%20CLI%20to%20Boot
-If you enter grub command line and type "ls", does it pick up the
partitions you are trying to boot?
-Do you think there would be any benifit of chainloading Grub legacy
and seeing if it can pick them up and boot properly?
I know my level of knowledge is likely well below yours on the
subject, but figured I would offer some thoughts just in case...
